Sheppard must attempt to rescue McKay and Ronon, who have become captives of the Wraith. The Wraith, meanwhile, are headed to Earth to find a larger human food supply.
Weir decides to forge a trust between the leader of an advanced society that the team has stumbled upon during a visit to a former testing area.
Ronon goes on an exploration and is captured by villagers in leagues with the Wraith, prompting Sheppard to assemble the Atlantis team to go find him.

Dr. Weir wakes up on Earth, housed in a mental hospital, and is informed that she was never in Atlantis and only imagined the whole experience.
McKay & Mrs. Miller
Rodney's estranged sister Jeannie, who had given up on a brilliant career to raise a family, works out an important mathematical equation, which could be used to create unlimited energy by bridging parallel universes. Zalenka builds a mechanism based on Jeannie's proof. During the experiments, a foreigner, 'Rod', who looks exactly like Rodney appears from the parallel universe. Rod tells them that his universe is in danger. Everyone, except Rodney, likes Rod. Rodney thinks that Rod is a liar. He doesn't like Jeannie giving attention to Rod. Rodney and Jeannie have another round of sibling squabble. Zalenka and the others try to come up with a plan to send Rod back, but it is frought with danger.
The Atlantis team tries to find new stargates to help connect the galaxies together, during which time Beckett meets and is charmed by an intriguing alchemist.
The Atlantis team finds Michael Kenmore, who controls a bug species feasting on people and other members of Atlantis.
Sheppard's team are on an off-world mission searching for Major Leonard's team. Several Genii soldiers are found dead. Team discovers a mysterious Wraith electromagnetic generator. Video footage recovered reveals an alien attack. Sheppard panics and decides to go back to Atlantis with the dead team members. But, the gate has been damaged by a delusional Maj. Leonard. Soon, Ultra-low-frequency pulse from Wraith generator begins to take its toll on Sheppard's team and hallucinating friends turn into enemies.
Sheppard and co. investigate reports of a "superhero" in a village and come to discover that it's their old "friend," Lucius. He's been telling tall tales to the village, building up his reputation and making claims that he has personal protection from an ancient shield. But when the team discovers that Lucius' power is a mirage, Sheppard tries to use Lucius' ignorance to their advantage.
The Tao of Rodney
McKay is enveloped by an energy blast that gives him increasing strength and power. While he's initially thrilled by the concept of becoming a superhero, it soon becomes clear that the energy beam was supposed to aid in his Ascension, an ancient ritual that people from Atlantis used to become omnipotent energy beings. But without the proper meditation, McKay will just die rather than ascend. So, in order to survive his body's approach to Ascension, McKay must find faith.
A video game that Sheppard and McKay have been playing has come to life as two fully-formed civilizations that are on the brink of mutually-assured destruction, unless the two men can use their influence to change the course.
The Return (Part 1)
While testing a new mode of travel that will allow ships to get to Earth in thirty minutes, the Daedelus locates an Ancient ship. Upon meeting these long-lost soldiers, the Atlantis team is forced into a corner when the Ancients tell them to leave the city.
Dr. Weir's ability to lead is in question, and Woolsey comes to Atlantis to evaluate her performance. Meanwhile, Sheppard and Dr. Beckett attempt to assess the course of action involving the Wraith who have been changed back into humans.
Sheppard is captured by the Genii and shares a cell with a Wraith. The two end up finding a common ground when the Wraith manages to become instrumental in Sheppard's release.
