There is a sudden and unexpected attack on someone with close ties to Fringe Division. Bio-terrorist David Robert Jones returns, and Walter disappears.
In Which We Meet Mr. Jones
A strange parasite attaches itself to the heart of an FBI agent, who is a close personal friend of Broyles. Agent Dunham rushes to Germany to meet with an imprisoned man who reveals details of a larger threat and holds the secret of saving the dying agent. Meanwhile, Peter and Walter help Olivia by tapping into a dead man's brainwaves to get more information on the parasite. When the FBI agent is saved, it is revealed that he fits into a larger part of the conspiracy and the Pattern and may be working against the agency, unbeknownst to Broyles.
An international flight lands at Boston's Logan Airport with no signs of life. Unlikely trio FBI Special Agent Olivia Dunham, institutionalized scientist Walter Bishop and his son Peter, uncover a deadly mystery of unbelievable events, and soon realize they may be a part of a larger, more disturbing pattern.
Olivia, Walter and Peter get called in on the investigation of a car salesman found dead in a pool of "goo," much like another man that was found across the country. Walter discovers that the "goo" is actually brain matter, so the trio attempts to figure out how the human brains were liquefied. They tie it into a computer virus of sorts that hypnotizes people into watching while it melts their brains. Meanwhile, the case puts Olivia's niece in harm's way when she gets mesmerized by the killer program.
Olivia manages to escape her abductors. Indications of a much bigger threat begin to present themselves when some samples she stole from her captors directly connect with the murder of an epidemiologist. One of Olivia's former adversaries is called in by Internal Affairs to conduct a review of the Fringe Division. Also, Olivia's sister, Rachel, pays a visit with her daughter. Olivia, Walter and Peter race to solve the murder of the epidemiologist, before an epidemic is unleashed. Olivia's investigation into her abduction and the scientist connect lead to straight to Agent Loeb and his wife, resulting in her death and his confession to the murders. But he leaves more unanswered questions about the bigger picture.
While investigating several bank robberies, Olivia, Walter and Peter find one of the suspects trapped inside a vault wall, as if it wrapped itself around him, and shot dead. Walter realizes that the thieves have figured out a way to defy the law of physics with the ability to pass through solid objects, and that they are after something of his that he can't remember. As the investigation unfolds, the situation gets worse when Olivia is ambushed and kidnapped.
After an explosion devastates a construction site in New York City, the trio investigate a strange cylinder, mysteriously found at the scene, completely unharmed by the incident. When Olivia uncovers some strong commonality between disturbing events, Peter is forced into field duty, as it seems the unbreakable object may be the cause of the destruction.
The Ghost Network
The trio investigates a bus incident in which dead bodies of commuters were frozen inside of a bus. Dr. Bishop, who leads the investigation, requests a piano in the lab to help him process data. Meanwhile, the team uncovers a man who has visions of "pattern-related disturbances" before they happen, forcing the team to decipher the man's thoughts in order to prevent another event from occurring.
The Same Old Story
The trio investigates the mysterious death of a woman who conceives, carries, and births a baby in the span of hours, and her baby ages 80 years in minutes and dies. As the events are explored, Dr. Bishop runs tests in the lab and ties the case into some of his old research. Meanwhile, his son Peter performs his new role as his father's keeper. Olivia turns to Chief Operating Officer Nina Sharp for help.
A Massive Dynamic employee is convinced he is being attacked by razor-sharp butterflies, so he jumps out of a window to escape them and falls to his death. The team is called in to investigate. Although Olivia's mental interaction with Agent Scott leads to some breaks in the case, she is desperate to clear her head of him, and demands to go back in the tank. Meanwhile, a former lover and some current foes of Peter's find out he's back in Boston, which puts him back on the radar of some dangerous individuals.
As animal rights activists ransack a laboratory, they get more than they bargained for when one of the caged "animals" unleashes a ferocious appetite; leaving grotesquely mutilated dead bodies in its wake, the scientific engineered beast with the body of a lion, claws of an eagle, fangs of a viper, skin of a rhinoceros and tail of a serpent attacks Charlie. With Charlie's life on the line, Walter must come face-to-face with both his past and the beast.
A child music prodigy is abducted by a kidnapper. It's discovered that flashing lights were used at the abduction, hypnotizing the boy's father. Walter links the technique to his bunkmate at St. Claire's Hospital. Olivia encourages Walter to go behind the walls of the institution for a visit, but his determination to help ends up having chilling consequences as they try to keep him their indefinitely.
As a suicide incident occurs at New York's iconic Grand Central station, Agent Dunham simultaneously witnesses the event while asleep and dreaming in Boston. Rattled by the extraordinary and coincidental circumstances, Olivia, Peter and Walter investigate further, but keep coming up empty-handed. As these violent occurrences continue and worsen, Olivia is sent into an unthinkable direction and shocking details emerge about the ZFT manuscript, the highly experimental drug Cortexiphan and Olivia's childhood.
Odd looking remains from passengers aboard an international jumbo jet are discovered at and around the crash site. Memories assist the Fringe Division with their investigation, but the big picture continues to baffle the team due to limited options and insufficient intelligence.
German agents want to know about the relationship between Olivia and David Robert Jones, an escaped prisoner now living in the U.S. Meanwhile, the Fringe Division investigates a case where victims die faceless, from their orifices sealing. German authorities turn to Olivia, Peter and Walter to help makes sense of Mr. Jones.
The Road not taken
Olivia experiences "awake dreams," seeing elaborate visions of things not really there. While investigating a disturbing case of a woman who apparently spontaneously combusted, Olivia throws caution to the wind and explores her unexplained visions further. Meanwhile, Walter discusses key information about the Z.F.T. manifesto, and Peter reveals a secret that yields unexpected results in the case.
It's discovered that a simple man has the ability to control electricity. The team hunts him down after he accidentally causes an elevator to crash down, killing all inside. A more nefarious group, with ties to the Pattern, finds him first but Olivia's team gets him back. Dr. Bishop turns to specially trained homing pigeons to help him break the case. Meanwhile, Olivia has encounters of a different kind when extremely realistic visions of John continue to occur.
The Fringe Division is on the case when severely mutilated bodies drained of spinal cord fluid begin to pile up. After their investigation leads them to a scientist with possible ties to the Z.F.T. bioterrorist cell, they are shocked to discover the identity and motive of the killer. When the kills occur with increasing frequency, Olivia, Peter and Walter go to desperate lengths to stop them.
Just seconds before a building is demolished, a mysterious mute child that has been living alone underground is discovered. When the FBI's Fringe Division investigates, the boy forms an unspoken connection with Agent Olivia Dunham. Meanwhile, an especially gruesome serial killer resurfaces and showcases his "artistry" by displaying his work publicly. As the boy gradually assimilates into a new environment, Olivia and the team must race against the clock to prevent the mad man from further macabre.
A missing woman with a rare disease resurfaces in suburban Massachusetts, causing pain and subsequent death to those she comes in contact with in a diner before her own head explodes. When the scene is investigated, dangerous levels of radiation are detected, and unusual circumstances surrounding the case point to illegal human drug trials. Meanwhile, Walter craves cotton candy and Peter strikes a bargain with Nina Sharp to get information on her competition who is repsonsible for the drug trials. Olivia reveals that she shot her stepfather at a young age to save her mom from his abuse. He survived and continues to haunt her by sending a birthday card to her every year.
